From the angle of efficiency, up. Since while lowering a toilet seat you have gravity on your side, this task is made simpler. Meanwhile, if the seat is down and you need it up to go, well now gravity is working against you and this may not be time that you have to spare. Side: Up

For the sake of cleanliness down. Though gravity makes the lowering of the seat simpler prior to going to the bathroom, and raising the seat is more difficult than lowering it when one is in a hurry, still, the prospect of accidentally sitting on a toilet with the seat up may trump the efficiency angle. Also, if there are equal numbers of men and women and we assume both use the bathroom equally, more often the toilet would be used with the seat down. Of course guys are also physically able to pee with the seat down, and peeing while standing is more difficult without the use of a penis. Side: Down
