Johnny was justified because before he killed Bob, Bob was drowning Pony boy and nearly killed him so Johnny was defending his friend. Another reason why he was justified was because there was no other way that Bob and his friends could do something to scare them away in order to leave not just Pony boy alone at that moment but all the greasers for good.
