Johnny had a reason to kill bob, but that doesn't mean it was the right thing to do. Throughout the book, we can see both gangs try to avoid the police. And if he was in that situation, he would've just tried to push him off, and if they beat him up, he could've gone to the police.
Throughout the book, we have seen how much the socs were close to killing greasers. For example when the socs grabbed PonyBoy and slit his neck. They were also drowning Pony and after that, they were going to beat up Johnny. That was self-defense to an extent. I'm not saying it was the right thing to do, but he shouldn't get in trouble. So, Johnny is justified.
